Seems the cause of the bug that erases your preferences was with the installation script that upgrades old format preferences.

Even though it works perfectly under normal circumstances, when run as a postinst, it has.. 'Unforeseen Consequences' (Yay, Half-Life!) on the preferences file. It writes absolutely nothing to it, yet it does.. something, enough to cause settings to be lost altogether. Very strange. So..

In future, i've removed this script altogether, but if anyone is upgrading from a version with old format preferences, they'll need to go Settings > NCSettings > Reset All Settings, to avoid problems.
